Scully's mother and her friend Lizzie throw a baby shower for Scully. During the party, Lizzie switches some pills in the bathroom cabinet.
At Zeus Genetics [8X-08 Per Manum] a doctor, Dr Lev, who has been working on the alien babies is killed and the building is burned down by Billy Miles.
Mulder goes to Doggett's house to ask him to investigate the wreckage from the fire. Mulder discovers that the other founder of the company is Scully's ex-doctor. Mulder and Doggett break into his office and find a room full of preserved foetuses. They question the doctor and he denies having anything to do with aliens.
Scully takes one of the substitute pills. When Lizzie leaves the house she is picked up by the husband from [8X-08 Per Manum].
The FBI evidence analysis team find Dr Lev's remains in the wreckage. Mulder and Doggett go back to the doctor's office to question him again. But, before they get there has is visited by Billy and killed. Billy is still at the office when they arrive.
He attacks Mulder and Doggett's gunshots have no effect on him. They tell Scully what happened. Doggett does not believe that Billy is now an alien and Scully believes her baby is normal, despite Mulder's concern. Lizzie arrives and, secretly, calls the man who collected her before to warn him that Mulder and Doggett are asking the right questions. But, Billy kills the man while they are talking.
Doggett is called in to investigate the death by Skinner who has found records indicating that the man, along with Scully's ex-doctor and Dr Lev, was monitoring Scully's pregnancy. The warehouse has equipment for human cloning.
Skinner is concerned about Scully and Mulder calls her to let her know that they need to ask her some questions. Scully catches Lizzie tampering with her pills. Scully's new doctor tells her that her baby is fine and the tablets were just vitamin supplements. Doggett questions Lizzie, then Skinner has her repeat everything to Mulder.
She has been working on human cloning for the last 10 years with money and alien DNA supplied by the government. She tells them she was trying to protect Scully and that Scully's baby is "a perfect human child, but with no human frailties".
Billy calls the FBI wanting to give himself up. Mulder goes to Scully's apartment to take her to safety. Doggett takes an FBI team to bring Billy in, but he is not there. He calls Mulder to tell him just as the lights in Scully's apartment go out.
Mulder gets Scully out of the apartment seconds before Billy breaks in. Mulder's car is blocked in. As Billy is about to attack them, he is run over by Krycek who takes them to Skinner's office.
Krycek tells them, and Doggett, that there are more like Billy and they are here to prevent any resistance during the alien invasion. They are afraid of Scully's baby.
Doggett calls Reyes to help them get Scully out of the building. Billy arrives in the garage and goes after Scully. Mulder leaves her with Krycek while he and Skinner decoy Billy to the roof.
Krycek gets Scully to the garage and she leaves with Reyes. Mulder knocks Billy off the roof and he lands in a rubbish truck. Scully and Reyes get away.
